From my personal experience, ship scrapping has always been the most efficient medium of nanite attainment, but it necessitates that you have quite a bit of money to blow, which a lot of newer players may not, and is generally a very tedious process. The L-Cluster, once the L-Gate is activated you will have access to the L-Cluster, basically a cluster of stars outside the galaxy. You can get them there, I won't say any more as not to spoil the story.
